I'm just getting my store set up. I have several "new in box" sets,
and I'm wondering what the best way to ship them should be. Especially sets
that have a larger/ awkward size that doesn't easily fit into another box.
Do I just need to buy a larger box to ship it in? Should I charge extra for
shipping because I had to get a special box for it? Is there a better way?

Thank you for helping this newbie!

From a buyers perspective :

For me as a buyer it would be a huge dissapointment if I bought a boxed set and
it was not shipped in another box that protects the bought set.
And larger boxes usually also mean a more expensive set.
It also reduces the chance of a set losing parts or getting damaged during shipping
by the postal service or shipping company.

I know a lot of buyers consider the Lego box and it's condition important
and consider the box as part of the experience you get from a lego set.

Regarding the really large sets :
Maybe some buyers are okay with you shipping these sets in the outer brown cardboard
box that some of these sets come in like the Rivendel set or the AT-AT.
Mine got deliverd in their on special sized cardboard outer box but even those
boxes are considered important by some.

So i would definatly use an extra box and work the cost in the packing fee or
work the additional cost in your listed setprice.

Not really an answer to all your questions but just my thoughts as a buyer

I ship them in an outer box that's big enough to fit both the set and some
padding (like bubble wrap). I also wrap the set in a poly mailer or unscented
garbage bag to protect it from the elements. You never know if the box will be
delivered outside someone's door and sit there all day in the rain.

I would add the cost of packaging to the set. Buyers dislike add-on charges.

The easiest way is to place a new order from Lego dot com for another set of
at least the same box size. Hopefully, the outer shipping box will arrive undamaged.

If not damaged, then you re-use that box to ship out the set you are selling/have
sold. If damaged, then place another order to get another shipping carton.
YMMV

Now, you have moar LEGO and you didn't hafta buy a box. hahaha

Shipping big sets, IMO, is such a pain in the rear I don't even list them
until I find a box they fit in.

Also don't kill yourself making a box if its manually invoiced, people will
cancel sometimes because they don't understand how big some of these parcels
can really be

The best thing you can do, is to pre-configure a list of sets that you are selling,
to know what size box the require.

Then convert the box dimensions to cubic-feet. If the box goes beyond one cubic
foot, then you must ship it as dimensional weight, not as actual weight.

Then, if any dimension exceeds 22-inches, you will be charged a surcharge, for
30-inches a higher surcharge.

So very large set boxes will have an outsized impact on your shipping.

I ship a lot of sets, especially big sets like NES and bowsers. They are all
the same size box. Just buy a bundle of them from uline if you plan on selling
sets. Lego only has a few size boxes, and all the larger sets are ALWAYs dimensional
weight since lego plastic weighs so little compared to the oversized boxes they
pack in. Use pirateship and check the measurements of the standard lego boxes
to zone 8 and you'll get an idea what your max price on shipping will be.
