So I have a few sets that are missing a bag or two, does bricklink support a way to auto part out a set if I know which bags I have and which I'm missing for a set?

no. you have to manually deselect the items that are missing and manually adjust the qty of the items you do have if they are missing any (9 months ago, Aug 21, 2023, to Inventories)
